Seeking the win which would have given them hope of progressing from Group F, Chris Moore's side fell behind 11 minutes in, with Josh Maskall firing home after latching onto Lewis Bailey's pass.
And four minutes before the half hour mark the Potters made it two, with Bailey on target this time to leave United with a mountain to climb.
But just three minutes later, the visitors gave themselves hope when Mo Waddani found the bottom left-hand corner to raise hopes of a Newcastle comeback.
Both sides went close early in the second period - Bailey for the hosts, and Waddani for United - but it took until the final ten minutes for the game to be turned on its head.
First, Kacey Wooster levelled matters with a low drive in the 84th minute before the forward struck again two minutes later after a spell of pressure, making sure of the victory for Moore's youngsters in dramatic fashion.
And they were even able to add extra gloss to the scoreline in stoppage time, when substitute Joe Brayson netting from the spot to boost United's goal difference.
The result means the Magpies finish the group stage with four points from their three fixtures, level on points with Millwall, who held United to a 1-1 draw earlier in the campaign - but Brayson's late goal meant United moved above the Lions into second place, qualifying for the knockout stage in the process.
