Robert Lewandowski opened the scoring from the penalty spot after PathĂ© Ciss brought down Iñigo MartĂnez shortly before the half-hour mark in MontjuĂŻc.
The visitors appeared to have struck a leveller later in the half when Jorge de Frutos swept past Marc-André ter Stegen but was immediately flagged offside.
Hansi Flick's side have now leapfrogged Real Madrid on goal difference after they and Atlético were both held at the weekend by Osasuna and Celta Vigo respectively.
